    We are using yourkit to profile an IIS application. The IIS application is making calls to underlying COM+ components. The application is deployed in DefaultAppPool in IIS. The trouble is yourkit does not profile any calls except for login to the application, the calls to COM+ components are not showing under CPU profiling. I sampled the requests/sec counter for W3SVC_W3WP (IIS performance counter) and I am able to see an increase whenever there is an application activity from the GUI. Which confirms the application call is going via the IIS.  What is the  most definitive way to profile the application calls via IIS. We need to profile two versions of the same applications. The older version runs on IIS 5.0 and newer version runs on IIS 7.0. 

    We also want to understand how can COM+ internal flow can be profiled

    It seems to be yourkit tool issue. I suggest that you can post it in yourkit forum where you can get better answers.
