Ah ha! I think I got it. I was using the full path for the Location parameter (IIS:\Sites\Default Web Site\my\app). One I just put in the site name "Default Web Site" it started adding it to the site itself. Before it was actually defaulting to the main
Now if i can just get it to only update my web application an not the entire site... I tried adding it to the Location "Default Web Site\my\app" with both forward and back slashes, but it doesn't seem to like it.

Just got it to work how I need it!
Set-WebConfiguration -Location "Default Web Site/MyVirtualDir" -Filter 'system.webserver/security/access' -Value "Ssl"
*note the "/" in the location
You are correct about the inheritance. All children of this virtual directory will get the same settings, which is exactly what I was hoping for!
