    I use the Microsoft.Web.Administration.ServerManager class to manage a web site in a windows service.

     I use impersonation in my code, with an admin user, the user has the right to modify my applicationHost.config but I always get the following error when I do a .CommitChanges();.

    There is an example of my code.

    Hello,

    This is a permissions issue with either the Share permissions or NTFS permissions where the shared applicationHost.config file resides. This article explains how to set up the permissions for the share holding the configuration file:

    Basically ensure the IIS shared configuration account is added to the Share permissions with Full Control enable, and also on the NTFS folder.

    I alredy try with the permission rule everyone with full control, and it's not workin.

     Possibility of some other process accessing the config file and lock it from writable?

    I had this problem and it was a disk space issue.  I cleaned up iis logs and the site restarted.

    I suggest you use ProcMon to monitor the applicationHost.config and see what process is getting the "ACCESS DENIED" error. That might help in further debugging. 

    BTW, does your application require Full Trust mode? Did you set that as well?
