IIS merges configs of Web site and Web service?

I have a fun problem. I have IIS 6.0 and a WebSite (not default) on it.
Now I try to add a WebService. I create virtual directory under WebSite, point it to C:\Inetpub\wwwroot\WebService. All is fine.
WebSite and WebServise have different web.config files. Now I try to browse my WebService in Internet browser and get an error such as WebService reads web.config of WebSite.
Great. I delete web.config of WebSite and try to browse again. Now it works fine.. (!!!)
I try some another 'tests' and result is: web.config of WebSite and web.config of WebService are merged (mixed) by IIS when I try to browse my WebService...
Anybody knows something about this?

Is your web service a separate application under the website virtual directory?

Make sure that the WebService folder under WebSite is set as an application.
