I kept getting this Warning under Event Viewer/System window, this is new Windows 2003 server with basic IIS 6.0 installation.
Any help in troubleshooting this error will be greatly appreciated.

Most likley a site in your default app pool had a problem and it cause the app pool to close (and then restart at the next request.
Most of the time this will be a coding/site issue.
So work out what site in the pool has the problem first.
Look at your event logs to see if anything else had a problem around that time and look at the IIS logs of all your sites to identify which one had a problem at that time (500 errors etc) then issolate that site to a seperate app pool.

If there are only few web sites present on your server then you can have a dedicated application pool for them instead adding all in single Default pool, this will make easy for you to identify the problematic site

If you have a problematic site you should always issolate in its own app pool whilst you investigate.
