This is set on a per application pool basis.  Just navigate to the application pool that your site runs under and set the basic properties for that application pool.

Thanks man. I have checked that it is showing me only 2.0 where i need 1.1.

I have installed 1.1 and run following scripts to enable 1.1 as per docs but i cannot see it in websites application pool.

When .NET 1.1 is installed, there is a application pool for 1.1 listed.  Do you see that and try putting your application there.  That is one workaround.  Also, make sure the application pool is using 32 bit mode, .NET 1.1 is only supported using 32 bit.
