Installing MySQL on Windows Server 2008 w/IIS7

I'm having issues with a set up of a 64bit Windows Server 2008 running IIS7. I am installing it from scratch and am adding the applications that I need predominately.
So on the advice of this here site I have installed PHP using FastCGI and I have been attempting to install MySQL for the last two days with no joy.
I am installing MySQL 5.1.25. My problem is this:
Once the MySQL server is installed, it runs fine and smoothly. It can be opened using the Command Line and the three default databases can be seen fine. It is also showing as a Windows Service and can be started, stopped and restarted through the Services
However it seems to refuse to connect with anything other than these two apps. I have tried Navicat, phpmyadmin and MySQL administrator all of which flag up a #2003 error and states that MySQL cannot connect to localhost (10061). Also when attempting a
connection through a live web page it runs up a 500 server error.
Heres a checklist of what I have done to try and solve this:
If I have posted this in the wrong place apologies, but I am getting desperate and need assistance from people who this system and server well.

Just to inform you the problem turned out to be in the my.ini file. Despite all my checks and rechecks there was a couple of faults.
So my advice to all is to check you my.ini file when you have issues like this,
