If SSL is set on the Default website does this mean it overrides setting in virtual directory?
Same question for the certificate.

No - any child setting should override a parent setting.

That's strange because I have SSL on the Default website, but unchecked on Micrsoft-Server-ActiveSync, exchange-oma, and OMA and we're getting certificate requests on a mobile phone.
Are there any resources requested outside of those folders? Check the IIS logs.
