What account does IIS use to access files in the Physical directory

I set up Windows 2008 R2 to audit the physical directory where my ASP.NET application files are stored. I noticed files are being accessed by different accounts depending on the identity of the application pool.
For example, If i set the application pool identity to "ApplicationPoolIdentity", i see the physical directory gets accessed by the logged in user. If I set it to "Local System", the directory gets accessed by the built-in computer account.
I'm confused because I still see 401.3 authentication error stating that "You do not have permission to view this directory or page..."
Lets say I set the pool to run as a domain service account. Will IIS ever use the logged in account to access physical resources on the server or another accout perhaps?
