I want to start a sub domain. www.mysub.mydomain.cmo
1) How to set up sub domain in IIS 6 ?
2) Should I create a new virtual directory for sub domain or use the current virtual directory that I am using / created for current main website www.mydomain.com ?
It's the same way of creating a new website. if you like to put up a new website using this sub domain, you should create a new folder and point the sub domain to this folder while setup. Just open your IIS manager > right click on "Website" and choose "create
new website" to proceed.

Do you have any control panel on your server like Plesk or is it a plain server ?
If you have Plesk or any other control panel then you get few options while creating subdomain like type of hosting Physical or on a subfolder etc.
If you have a plain server then in IIS, you will have to proceed the same way you create a normal web site but here you will have to enter subdomain in host header value, also you can use a separate folder for this subdomain or choose any existing folder
of main web site as the web root of subdomain
